Megathyrsus maximus is nonnative in the neotropics, with a tall form that is commonly used as a forage grass and a smaller-statured form that is considered invasive in south Texas, USA. Biological control researchers are challenged to find an agent that will attack the short form, but not the desirable tall form in other parts of the neotropics. We conducted molecular analyses on 155 Megathyrsus maximus samples from its native range in Africa and compared them with U.S. short-form samples to help determine the geographic origins of its invasion. We found eight distinct genotypes in 34 short-form samples from Texas and Florida, USA. The highest genetic similarity of invasive samples was with plants from South Africa, while highest matches for the desirable tall form were from Kenya, Uganda, Ivory Coast, and Zambia. Ongoing biological control agent exploration and research has found agents from Kenya that are associated with an M. maximus genotype not well matched to the invasive short form, thus leading to a lack of rearing success. Two eriophyoid mite agents from the genetic match locality in South Africa have been evaluated but are not sufficiently host specific, as they develop on both the short and tall forms. Additional exploration is needed at the genetic match populations in South Africa to discover and evaluate potential biological control agents for the invasive form of M. maximus.

Landraces (including heritage varieties) are an important agrobiodiversity resource offering considerable value as a buffer against crop failures, as a crop for niche markets, and as a source of diversity for crop genetic improvement activities underpinning future food security. Home gardens are reservoirs of landrace diversity, but some of the accessions held in them are vulnerable or threatened with extinction. Those associated with seed saving networks have added security, for example, ca. 800 varieties are stored in the Heritage Seed Library (HSL) of Garden Organic, UK. In this study, Amplified Fragment Length Polymorphisms-based genetic analysis of accessions held in the HSL was used to (a) demonstrate the range of diversity in the collection, (b) characterize accessions to aid collection management and (c) promote broader use of the collection. In total, 171 accessions were included from six crops: Vicia faba L., Pisum sativum L., Daucus carota L., Cucumis sativus L., Lactuca sativa L. and Brassica oleracea L. var. acephala (DC.) Metzq. Average expected heterozygosity ranged from 0.18 to 0.28 in D. carota; 0.02–0.18 in P. sativum; 0.05–0.18 in L. sativa; 0.15–0.26 in B. oleracea var. acephala; 0.15–0.37 in C. sativus and 0.07–0.36 in V. faba. Genetic diversity and Fst values generally reflected the breeding system and cultivation history of the different crops. Comparisons of the diversity found in heritage varieties with that found in commercial varieties did not show a consistent pattern. Principal coordinates analysis and Unweighted Pair Group Method with Arithmetic Mean cluster analysis were used to identify four potential duplicate accession pairs.

Russian knapweed is an outcrossing perennial invasive weed in North America that can spread by both seed and horizontal rhizomic growth leading to new shoots. The predominant mode of spread at the local scale and dispersal at the long-distance scale informs control but has not been quantitatively researched. We used amplified fragment-length polymorphisms (AFLPs) of DNA collected from 174 shoots in two discrete patches of Russian knapweed at each of three locations in Montana. Out of the 174 shoots collected, we found nine AFLP genotypes. Three out of the six patches were monotypic; the other three patches each had one rare genotype. No genotypes were shared between patches. The maximum diameter of a genet (a genetic individual) was 56.5 m. These results indicate that patch expansion at the local scale is almost entirely by rhizomes that spread and develop new shoots. At the long-distance scale, dispersal is by seed. Controlling seed development through biological control and herbicide use may be effective at stopping long-distance dispersal but may not affect expansion of existing patches.

Recent advances in molecular methods and statistical analyses provide weed scientists with powerful tools for examining the genetic structure of weedy plant populations. The value of these studies depends on effective sampling protocols; however, there is little consensus on how to sample plant populations for genetic diversity analyses. In this review, we draw on published literature that incorporates sampling theory and spatial statistics in population genetic analyses to identify key factors to consider when designing a sampling strategy. We discuss how sampling design is affected by research objectives, biology of the study species, population structure, marker choice, and the genetic parameters to be investigated, and we offer suggestions on defining sampling units and developing sampling protocols.

Propagule pressure significantly contributes to and limits the potential success of a biological invasion, especially during transport, introduction, and establishment. Events such as multiple introductions of foreign parent material and gene flow among them can increase genetic diversity in founding populations, often leading to greater invasion success. We applied the tools and theory of population genetics to better understand the dynamics of successful biological invasion. The focal species, cogongrass, is a perennial invasive grass species significantly affecting the Gulf Coast and southeastern region of the United States. The literature indicates separate, allopatric introductions of material from East Asia (Philippines and Japan) into the U.S. states of Mississippi and Alabama. Molecular analysis of samples from those two states utilized amplified fragment length polymorphism (AFLP) markers on 388 individuals from 21 localities. We hypothesized that previously isolated lineages of cogongrass are present and crossing in the Southeast. We observed genetic variation within localities (0.013 ≤ heterozygosity (He) ≤ 0.051, mean = 0.028 ± 0.001) with significant and substantial population structure (FST = 0.534, P < 0.001). Population structure analyses detected two genetically defined and statistically supported populations, which appear to have experienced some admixture. The geographic distribution of those populations was consistent with the two-introduction scenario reported previously. These results are also consistent with contact in the invasive range of previously isolated lineages from the native range.

Technological advances in molecular biology have contributed substantially to our understanding of plant genetic diversity. Early studies of allozyme variation employing protein electrophoresis revealed that plant populations have high levels of genetic diversity, most of the variation at polymorphic loci is found within populations, and geographic range and breeding system explain the largest proportion of variation in genetic diversity. With the discovery of restriction endonucleases, the first DNA-based markers allowed the detection of variation in DNA sequences in plant population studies. More recently, techniques that utilize the polymerase chain reaction have allowed a more representative assessment of genetic variation in plants by screening multiple loci distributed throughout the genome. The analyses reveal sufficient polymorphism for the examination of fine-scale genetic differences among individuals. Information on plant genetic diversity is also emerging from studies of plant genome structure. Comparative genetic mapping studies of members of the Brassicaceae, Poaceae, and Solanaceae show that gene content is highly conserved between closely related species, although gene order on a chromosomal segment may differ between species. Comparative sequencing studies reveal higher degrees of diversity at the microstructural (less than 1 million base pairs) level than predicted at the genetic map level and suggest that genes are densely packed in gene-rich regions, rather than randomly distributed along chromosomes in species with large genomes. Sequencing of the entire genomes of rice and Arabidopsis thaliana will help identify genes controlling agronomically important traits, improve our understanding of genetic variation for fitness-related traits in wild plant populations including weed species, resolve evolutionary relationships among plant taxa, and potentially revolutionize current ideas on plant diversity and evolution.

The genus Diorhabda (Coleoptera: Chrysomelidae) was recently revised, using morphological characters, into five tamarisk-feeding species, four of which have been used in the tamarisk (Tamarix spp.) biological control program in North America and are the subject of these studies. The taxonomic revision is here supported using molecular genetic and hybridization studies. Four Diorhabda species separated into five clades using cytochrome c oxidase subunit 1 sequence data with Diorhabda elongata separating into two clades. Amplified fragment length polymorphism (AFLP) analysis using genomic DNA revealed only four clades, which corresponded to the four morphospecies. Hybridization between the four species yielded viable eggs in F1 crosses but viability was significantly lower than achieved with intraspecific crosses. Crosses involving Diorhabda carinulata and the other three species resulted in low F2 egg viability, whereas crosses between D. elongata, Diorhabda sublineata and Diorhabda carinata resulted in > 40% F2 egg viability. Crosses between D. carinulata and the other three species resulted in high mortality of D. carinulata females due to genital mismatch. AFLP patterns combined with principal coordinates analysis enabled effective separation between D. elongata and D. sublineata, providing a method to measure genetic introgression in the field.

Perennial pepperweed is an invasive plant species in North America, native to temperate Eurasia and northern Africa. Effective biological control depends upon correct taxonomic identification. Therefore, we investigated morphological and genetic data (cpDNA sequences and amplified fragment length polymorphisms [AFLP]) in its native range, where the species is at times treated as multiple taxa (L. latifolium, L. affine and L. obtusum). We also analyzed genetic data to determine the number and distribution of haplotypes and genotypes in the invaded range. Using Bayesian analysis, we found three clusters of AFLP genotypes in the native range, but little correlation between these clusters and morphological characters used to distinguish taxa. Also, we found combinations of morphological character states within many native range plants that are incompatible with current species descriptions, offering no support for splitting L. latifolium sensu lato into three species. In North America 97% of the genetic variation was among populations and there were only eight AFLP genotypes in 288 plants, suggesting few introductions or a severe bottleneck, and little or no creation of new genotypes since introduction. We found plants in the native range that are genetically similar (88 to 99%) to six of the eight invasive AFLP genotypes, suggesting that Kazakhstan and China are origins for much of the North American invasion.

We report on identification of core collection from 192 accessions collected from 12 Indian states and five other countries based on 109 polymorphic amplified fragment length polymorphism (AFLP) markers. Pairwise Jaccard's similarity coefficient for accessions varied from 0.25 to 1 with a maximum genetic distance of 0.75 obtained between accessions Jc428 (from Mexico) and J204 (from Madurai, Tamil Nadu). Both UPGMA (Unweighted Pair Group Method of Arithmetic Averages) clustering and principal coordinate analyses showed similar grouping of accessions in three major clusters in which Mexican accessions clustered separately from Indian, Chinese and African accessions. Results obtained from analysis of molecular variance indicated that 59% of the genetic variation was distributed among the populations, while 41% of variation was within the populations. A total of 16 (8.3% of the entire collection) core accessions were identified, which contained the entire allelic diversity of 192 accessions with respect to the sampled AFLP loci. The core accessions would be highly useful for future genetic improvement of Jatropha. To the best of our knowledge, this is the first report on identification of core accessions in Jatropha.

Fragmented populations are usually exposed to the negative effects of reduced gene flow, genetic drift and population differentiation. These effects result in the collective loss of genetic variation, thereby reducing the probability of population adaptation to new environmental conditions and increasing the risk of extinction. Forest fragments commonly exhibit suboptimal site conditions, which can result in enhanced clonal reproduction, and a potential reduction in clonal diversity due to increased selfing and inbreeding depression. The clonal diversity, genetic diversity and structure of Heliconia angusta (Heliconiaceae) were assessed using AFLP-markers. We analysed six patches in the continuous forest (Atlantic rain forest, State of Rio de Janeiro) and eight patches (155 leaf samples in total) in five nearby forest fragments (age of oldest fragment: c. 50 y; size range: < 5–100 ha). Clonal diversity (Pd) of patches was slightly, yet significantly, lower in forest fragments compared with continuous forest. Measures of genetic diversity of patches in forest fragments did not differ from those in the continuous forest. A STRUCTURE analysis did not show any clear clustering of patches in the continuous forest and forest fragments. Our results suggest that H. angusta has not yet suffered from the anticipated negative effects of fragmentation.

Rhazya stricta is an endangered medicinal plant that is under severe human pressure as a result of commercial harvesting. As a model of habitat fragmentation, we selected the Kohat Plateau in the Pakistani Himalaya, where populations are fragmented, with less than 100 individuals per population. We hypothesized that the populations may be threatened by rapid habitat fragmentation and by unsustainable utilization of the plant. We analysed P450-based analogue functional genomic markers and amplified fragment length polymorphism markers from six populations of R. stricta on the Kohat Plateau, and examined their variations both within and among the populations. Both the marker groups revealed lower genetic differentiation among the populations and higher genetic differentiation within the populations as a result of high gene flow. The results confirmed that habitat fragmentation is being caused by severe human pressure, and although signs of genetic erosion are not yet visible, they seem likely to become visible in the future. Therefore, the conservation of R. stricta populations is necessary.

Roselle (Hibiscus sabdariffa L.) is an economically important plant in Niger. Little is known about its genetic diversity and population structure. In this study, we performed the first diversity assessment of a collection of 124 roselle accessions and 16 accessions of its close relatives Hibiscuscannabinus and Abelmoschusesculentus. Our study was based on ten agromorphological traits and 267 amplified fragment length polymorphism markers. We identified two major distinct groups in H. sabdariffa using a Bayesian method. These two genetic groups were associated with statistical differences for three phenological characteristics: number of days to flowering, 100-seed weight and calyx size. However, the calyx colour, i.e. a morphological characteristic often used to classify different local ecotypes, did not superimpose this separation. Our findings suggested that roselle diversity is genetically structured; the two different groups were clearly associated with morphological differences but were not commonly used by farmers for their classification. The impact of the perceived ecotype structure and its consequence on farmer management is discussed.

The Drake Passage arises as a likely route for gene flow into Antarctica, as it is the shortest path between this continent and the rest of the world. Despite this, long-distance dispersion into Antarctica could be particularly complex for terrestrial biota. To compare the levels of genetic diversity between Antarctic and South American populations of the Antarctic pearlwort, Colobanthus quitensis, we conducted the first estimation of genetic diversity in this species using amplified fragment length polymorphism. Four populations across the Drake Passage were selected and their genetic composition was characterized. Differences among the levels of genetic diversity were found between the populations analysed as well as between their allelic identities. However, interestingly, their spatial distribution across the Drake Passage suggests a north-to-south gradient of increasing genetic diversity.

Clones have been in the forefront of biological interest for many years. Even so, open discussions continue to surround the concept of clonality, which has been recently much debated in the scientific literature, both in terms of philosophical meaning as well as empirical determination. Philosophically, the clone is the horizontally produced lineage from a single fertlized egg (e.g. mammals by division of the fertilized egg and representing a single generation) or vertically produced offspring (e.g. aphids representing different successive generations) from a single asexual stem mother (originally for a particular lineage, following hatching of the overwintering sexual egg in the spring); empirically, the aspect of genetic fidelity is also considered important, so-called clones being assumed to have an identical genome among clone mates. In reality of course, such members of a clonal lineage must differ at various regions of the genome, since mutation is a fundamental property of the DNA itself. Yet few studies have so far set out to show this empirically in eukaryotic organisms, which indulge in periods of asexual reproduction, sometimes, as in aphids, over many generations. In the present study, we have investigated asexual lineages of the grain aphid, Sitobion avenae (F.), a global pest of cereals, over five successive generations employing AFLP-PCR molecular techniques. Our main interest was to see how much variation was present in the early generations and if this variation was transmitted through the asexual lineages. By monitoring AFLP-based polymorphisms, we show that, in this aphid species, of a total of 110 individuals from two lineages tested (termed SA and SB), random mutations (band deletions, more rarely additions) were apparent from the third generation onwards, and although some mutations were found to be transmitted transgenerationally, others were rarely transmitted through the particular lineages they were detected in. Using Arlequin v. 2.0, average gene diversity within the lineages was found to be 0.024 ± 0.013 and 0.031 ± 0.016 for SA and SB, respectively. It was also found from the rearing of the lineages that one lineage, SA, was more fecund than the other lineage, SB, over the five generations (N = 818 vs. N = 358 total stem mothers plus nymphs for the two lineages, respectively).

Chinese Spring (CS) wheat (Triticum aestivum L.) is commonly used in genetic research including cytogenetic analysis, molecular mapping and germplasm development. Aneuploid lines of alien chromosomes in the CS background have been used in studies with diverse objectives. Thousands of genomic and complementary DNA sequences from expressed sequence tag (EST) libraries of biotic- and abiotic-stressed tissues are publicly available from CS. Gene expression analysis of salt-tolerant wheat lines, W4909 and W4910, compared with the CS common wheat background led to the discovery of several expressed sequences that were absent in the CS accession held in our laboratory. A survey of 20 CS accessions from 13 laboratories using the polymerase chain reaction with gene-specific primers for eight salt-responsive genes resulted in amplification success ranging from 15 to 100%. Amplified fragment length polymorphism analysis showed that 99% of the genetic variation was among the accessions while the remaining 1% was within the accessions. A neighbour-joining phylogram showed that four of the five CS accessions from the International Maize and Wheat Improvement Center (CIMMYT) grouped with the salt-tolerant wheat cultivar Yecora Rojo while the remaining 16 CS accessions had limited genetic differences. Thus, variation exists among these highly self-pollinating CS sources, suggesting that appropriate consideration should be taken when using CS accessions to conduct molecular and genetic analyses.

Sri Lanka has a valuable repository of germplasm collection due to the availability of a large number of different traditional and improved rice varieties. Molecular techniques can increase the effectiveness of traditional technologies in assessing genetic diversity. Amplified fragment length polymorphism (AFLP) was used to evaluate the genetic diversity among rice varieties available in the germplasm collection of Plant Genetic Resources Centre, Sri Lanka. AFLP analysis of rice varieties using ten different primer combinations yielded a total of 772 polymorphic bands (98.4%). Genetic similarities were estimated using Jaccard's (J) similarity coefficient. Unweighted pair group method with arithmetic mean (UPGMA)-based dendrogram was constructed. Genetic similarities varied from 0.073 to 0.565. Cluster analysis by genetic similarity divided the accessions into four main groups. The Cophenetic correlation with r = 0.781 indicated high confidence of AFLP data to group the varieties in UPGMA clusters. Principal component analysis further confirmed the patterns obtained by the cluster analysis. The results revealed very high genetic diversity at molecular level among the Sri Lankan rice varieties used in this study.

Amplified fragment length polymorphism analysis was employed to investigate the population structure of 32 Iranian Silybum marianum populations along with two commercial varieties. A total of 415 polymorphic marker loci were produced by 27 primer combinations with an average of 15.37 markers per combination. Polymorphic information content ranged from 0.24 to 0.44 with an average of 0.35 per primer combination, and marker index was in the range of 2.56–9.50 with an average of 5.37. The average Nei's genetic diversity (HE) and Shannon's diversity index (I) were 0.201 and 0.296, respectively. The coefficient of differentiation among populations (GST) was 0.44, indicating that 44% of the total molecular diversity resulted from differences between populations. We identified three major groups based on cluster analysis and principal coordinate analysis, which were mostly in concordance with the geographical grouping of the populations. The molecular diversity estimate could be useful for selecting appropriate populations to improve S. marianum through conventional and molecular breeding.

Many species of Ephemeroptera have been described based on either nymphs or adults. Only 10% of Ephemeroptera species in South America are known in both life stages. The current research was carried out in order to molecularly associate nymphs and adults of Ephemeroptera, using the amplified fragment length polymorphism (AFLP) technique. We obtained molecular fingerprints by the AFLP of five species: Leptohyphes albipennis, Leptohyphes coconuco, Leptohyphes ecuador, Baetodes levis and Prebaetodes sitesi. The association between nymphs and adults of L. albipennis and L. coconuco by this analysis confirmed the effectiveness of the technique. The molecular fingerprints of B. levis and P. sitesi were generated with the hope that future collections of unknown adults would match the fingerprint and solve an identification problem. We describe here for the first time the adult of L. ecuador by matching an adult trapped in the field with the DNA fingerprint of nymphs obtained by means of AFLP.

Timing of seed germination influences plant lifetime fitness and can affect the ability of plant populations to colonize and persist in changing environments. However, the genetic variation of the seed germination response remains poorly understood. The amplified restriction fragment polymorphism (AFLP) technique was applied to characterize the genetic variation of germinated seeds collected from three Festuca hallii populations in the Canadian prairie. Three subpopulations with early, intermediate and late germination were identified from each population, based on germination tests at 10, 15 and 20°C in controlled growth chambers. Three AFLP primer pairs were employed to screen a total of 540 assayed seedling samples and 188 polymorphic AFLP bands were scored for each sample. None of the assayed AFLP bands were significantly associated with seed germination, but marked differences in estimates of mean band frequency were observed for various groups of germinating seeds under different test temperatures. Partitioning of the total AFLP variation showed that 5.9% AFLP variation was present among seeds of the three populations, 0.3% among seeds of three germination subpopulations, and 0.5% among seeds grouped for germination temperature. Genetic differentiation was significant among 27 groups of seeds representing population, germination timing and test temperature. Subpopulations with early and intermediate germination shared similar genetic backgrounds and were genetically differentiated from the late germination subpopulation. These results indicate that seed genotypes respond slightly differently to environmental variation, resulting in significant but weak genetic differentiation in the germination of F. hallii seeds. Implications for plant establishment and fescue restoration are discussed.
