Plant genetic resources are conserved so that they can be used to improve crop plant pro- duction and in other ways. However, it is often asserted that use of ex situ conserved germplasm is inadequate and that genetic diversity maintained in genebanks is underutilized. In part, this reflects an incomplete recognition of what constitutes use of plant genetic resources, and of the many different ways in which material from genebanks contributes to improved agricultural production. Based on recent information from surveys of distribution of germplasm from genebanks, and from surveys of users, we suggest that the evidence indicates that there is substantial use of ex situ conserved materials for a wide range of different uses. We suggest that barriers to use of ex situ conserved germplasm may often result from a lack in numbers of users, and from limitations in capacity to effectively utilize the genetic diversity present in genebanks to reduce genetic vulnerability and increase sustainability in modern production systems.

Mineral concentration levels in cultivated vegetables have received very little concern in the context of biodiversity despite the fact that most vegetables have a rich micronutrient composition. Swiss chard is an important salad crop which is high yielding and rich in minerals, vitamins and phenolic compounds. It is also extremely easy to grow. However, there is a lack of information on the genetic variability of mineral concentration of Swiss chard. Mineral composition diversity of 54 genetically diverse Swiss chard accessions, representative of all Turkish Swiss chard genetic resources, was investigated using multivariate analysis. These traits are useful in evaluating germplasm diversity in the nutritional concentration context and for use in further breeding programmes which will focus on improving mineral concentrations in Swiss chard cultivars. The results displayed significant differences among accessions and remarkably high nutrient contents. The data gathered were analyzed using principal components (PCs) and cluster analysis and revealed five major groupings. The data also observed 74.39% of total variation. The first three PCs accounted for 49.86% of the total variation in the population. Present values provided great variability among accessions and the results demonstrate that it is possible to identify genetic differentiation among Swiss chard accession for some nutritional elements. The genetic resources that exist indicate that potentially important accessions could be used as a gene source due to their high levels of K, Ca, Cu and Zn in breeding programmes.

Fonio (Digitaria exilis (Kippist) Stapf) and Bambara groundnut (Vigna subterranea (L.) Verdc.) are native crops grown at a small scale in Mali that have potential to support agricultural productivity under climate change. A community biodiversity management approach was explored in this study as a means to reinforce the cultivation of these crops by increasing farmers' access to intraspecific diversity and developing capacities of community institutions for their management. The research involved six communities in Ségou and Sikasso regions. Multiple varieties of fonio (10–12) and Bambara groundnut (8–12) were established in diversity fields in each site over 2 years where farmers engaged in experiential learning over the crop cycle. Significant adoption of fonio and Bambara groundnut was detected in several study sites. The precise drivers of adoption cannot be definitively determined but likely include increased seed access and awareness gained through the diversity field fora, seed fairs and community seed banks. No significant yield advantage was detected for any of the varieties in the diversity fields, which showed variable performance by site and year. The number of varieties registered and managed by community seed banks in each site increased from 1–5 varieties of each crop to 11–12 varieties following the interventions. The number of Bambara groundnut varieties cultivated in farmers' fields also increased, while there was evidence of a slight decline in fonio diversity in some communities. The results of this study can inform efforts to strengthen seed systems and cultivation of neglected and underutilized species in Africa.

The potential yield levels of sorghum, an important crop in the semi-arid regions of the world, are stagnating due to the narrow genetic base of the genotypes utilized in the sorghum improvement programmes worldwide. For utilization of genetic diversity in any crop, adequate genetic characterization of relevant germplasm is a prerequisite. Therefore, we attempted to identify the potential germplasm lines for improvement of yield in a set of 135 germplasm lines belonging to different races. The experiment was carried out in an augmented design during 2002, and in Randomized complete block design (RCBD) for selected lines during 2003. The correlation studies indicated that besides panicle weight, the number of grains/unit length of primary branch and the number of secondary branches/primary branch had significant positive relation with grain yield. IS nos 1259, 5447, 5725 and 2036 were promising for more than one yield component. The study indicated that besides caudatum race, the lines belonging to guinea, kafir and inter-races with them are good sources for different yield components. Genetic diversity and cluster analysis grouped 40 germplasm lines into eight clusters, with maximum inter-cluster distance between clusters II and III. Utilization of the germplasm lines belonging to different clusters in improving yield components is discussed.

Fifty lines of Medicago truncatula, derived from ecotypes or cultivars of diverse geographical origin, were grown under uniform conditions, and variation in seed protein composition and quantity was investigated. One-dimensional electrophoretic profiles revealed 46 major seed polypeptides, of which 26 were polymorphic within the collection. The vicilin/convicilin (7S) and the legumin (11S) type proteins were identified by immunoblotting using antibodies raised against the homologous pea proteins. The polymorphism for the major seed protein classes allowed the clustering of the genotypes into four groups. There was no evidence of clustering according to geographical origin of the lines. However, all lines not belonging to either M. truncatula ssp. truncatula or ssp. longispina were clustered in a single group, demonstrating the value of seed protein profiles in delimiting species boundaries. The Jemalong line group was differentiated early in the dendrogram, and thus represents an ancient clade in the seed diversity of M. truncatula. Within-accession variation was investigated for one-dimensional seed profiles, with additional lines obtained from the same ecotypes. As expected for an autogamous species, within-accession variation was low. Seed protein content was highly variable among the 50 lines examined. Lines contrasting for qualitative traits and seed protein content were identified to allow for the genetic determination of these characters.

Faba bean (Vicia faba L.) is a valuable grain legume and a staple protein crop in many countries. Its large and complex genome requires novel approaches for its genetic dissection. Here we introduce a multi-parent population developed from four founders (ILB 938/2, Disco/2, IG 114476 and IG 132238). The selection of parental lines was based on geographic (Colombia, France, Bangladesh and China), genetic and phenotypic diversity. The parental lines were inbred and then genotyped using 875 single nucleotide polymorphism (SNP) markers. Based on molecular data, the parents had high homozygosity and high genetic distance among them. The population segregates for several important traits such as seed morphology, seed chemistry, phenology, plant architecture, drought response, yield and its components, and resistance to Botrytis fabae. The population was checked for unbiased segregation in each generation by observing simply inherited Mendelian traits such as stipule spot pigmentation (SSP) and flower colour at different generations. All 1200 four-way cross F1 plants had pigmented flowers and stipule spots. The segregation ratios for white flower colour (single gene, zt2) fit 7:1, 13:3 and 25:7 at F2, F3 and F4 generations, respectively, and the segregation ratio of SSP (two recessive unlinked genes, ssp1 and ssp2) fit 49:15 and 169:87 at the F2 and F3 generations, respectively, demonstrating unbiased generation advance. We will subject the F5 generation of this population to a high-throughput SNP array and make it available for further phenotyping and genotyping.

Solanum aethiopicum L. is indigenous to Africa and constitutes an important vegetable. Morpho-agronomic traits were used to study diversity among 44 accessions of S. aethiopicum groups to identify traits of high discriminatory ability and donor parents with specific or multiple traits for introgression and utilization in breeding programmes. Field experiments were conducted from 2008 to 2010. The principal component (PC) analysis of morpho-agronomic data indicated high discriminatory ability for fruit calyx length, fruit length and leaf length. On PC1, fruit length showed positive and significant correlation coefficients with leaf length, fruit calyx length and width. An independent association was recorded among fruit width, fruits per infructescence and seed yield (t/ha). Ordination (biplot) and grouping (dendrogram) revealed genetic variation and relatedness, phenotypic plasticity and geographical heterogeneity among the accessions within and among the clusters. Members of cluster 1 (group ‘c’) are a promising donor parent for multiple traits (earliness and fruit length), and members of group ‘b’ are superior for fruits per plant, fruits per infructescence and fruit infructescence per plant. Hybridization among distant clusters would provide an opportunity for bringing together gene constellations of diverse background. Earliness and fruit length were highly variable among the S. aethiopicum groups. The results are important for the breeding and selection of this crop.

Wild peanut species are useful genetic resources for improving the levels of disease/pest resistance and for enhancing the quality of seed composition by interspecific hybridization. The variation in oil content and fatty acid composition of wild peanut species in the United States Department of Agriculture germplasm collection is unknown. Seeds available from 39 wild species (plus a cultivated peanut) were requested from the U.S. peanut germplasm collection. Oil content was measured using nuclear magnetic resonance, fatty acid composition was analysed using gas chromatography, and the D150N functional mutation of the FAD2A gene was screened by real-time PCR. Significant variability in oil content (41.7–61.3%) was identified among the wild peanut species. Arachis magna contained significantly more oil (61%) than cultivated peanut (56%). There was no functional mutation identified within the FAD2A gene target, and no wild species were identified with a high ratio of oleic acid to linoleic acid. The results from gas chromatography and real-time PCR analyses were consistent. However, Arachis sylvestris contained a significantly higher amount (22%) of long-chain fatty acid (LCFA) than the cultivated peanut (4%). Thus, A.magna and A. sylvestris may be good breeding materials to use for increasing oil content or LCFA composition of cultivated peanuts in breeding programs.

Silphium spp. have garnered interest in Europe as a bioenergy crop and in North America as a perennial oilseed crop. However, very little has been done at this early stage of domestication to characterize wild collections for many key characteristics, including important oilseed traits. The objective of this work was to develop a basic understanding of how biogeography and associated population genetic forces have shaped seed phenotypes in plant collections across the native range of Silphium integrifolium Michx. (Asteraceae: Heliantheae), the primary domestication candidate for oilseed use. A collection of 53 accessions was grown in a common environment in Salina, KS, which is a location well within the native range of the species in central North America. Plants from each collection site were randomly mated by hand to produce seed representative of each accession, and the seeds subjected to seed dimensional trait, oil content and oil composition analyses. Kernel width varied along a latitudinal cline of collection site, while kernel length varied across a longitudinal cline. Palmitic and linoleic acids were inversely correlated with each other and varied along a longitudinal cline of the collection site. The results indicate that accessions collected from more southwesterly sites tended to have larger seed and those from more westerly sites had higher linoleic acid content and lower palmitic and myristic acids, which are all desirable phenotypes for an oilseed Silphium.

In India, the registration and protection of new and notified/extant plant varieties are based on the criteria of distinctness, uniformity and stability (DUS) of morphological characteristics. However, these morphological traits have not been helpful in resolving closely related genotypes. The molecular markers can very well support the DUS testing in such cases. Therefore, in the present study, 20 accessions of bottle gourd were fingerprinted using 20 simple sequence repeat (SSR) primers. Of these, ten primers exhibited polymorphic profiles, while nine exhibited monomorphic patterns and one revealed a null allele. The number of alleles ranged from 2 to 4 with an average of 2.6 alleles per locus. Unique DNA profiles of all the accessions could be created using a set of five polymorphic primers. Therefore, SSR markers used in the present study could precisely distinguish all the 20 accessions from each other, and these SSR markers can be further used to differentiate the future genotypes from the existing ones. The dendrogram depicting the genetic relationships as revealed by NTSYS-pc 2.02 and the tree diagram generated using the DARwin 5.0 program classified the accessions into two main clusters. There is no strong association between the clustering pattern and geographical origin of these accessions. This SSR marker-based diversity would facilitate the implementation of marker-assisted breeding schemes for efficient introduction of the desired traits into bottle gourd.

The secret art of silk culture along with mulberry seeds is presumed to have spread from China to other parts of the world including India through the famous Silk Road. In this study, we investigated a set of 36 important mulberry genotypes (designated as ‘breeders’ collection’) of historical importance that have been frequently used in Indian crop improvement programmes over the last five decades. This study is the first to employ a large number of microsatellite markers (140 screened; 70 used for profiling) to elucidate the diversity, structure and breeding history of mulberry. The cluster and STRUCTURE analysis corroborated with the known genetic relationships and origin. The groupings by STRUCTURE (k= 4) confirm parallel breeding efforts undertaken in the eastern, southern and northern regions of the country. The cultivar ‘Mysore Local’ shares a common parent with ‘Berhampore Local’, and this supports the historical records of its introduction from eastern India to the Kingdom of Mysore by the erstwhile ruler Tippu Sultan. The popular variety ‘Kanva-2’ shared a common male parent with the Japanese variety ‘Kousen’, supporting the contribution of exotic progenitors in Indian cultivars. The findings of this study will be useful in formulating new strategies for mulberry improvement and reveals the historical events of the introduction and spread of cultivated mulberry in the Indian subcontinent.

Brinjal (Solanum melongena L.) is an important solanaceous vegetable in many countries of Asia and Africa. It is a good source of minerals and vitamins in the tropical diets. Assessment of genetic resources is the starting point of any crop improvement programme. In India, the National Bureau of Plant Genetic Resources is the nodal institute for management of germplasm resources of crop plants and holds more than 2500 accessions of brinjal in its genebank. In the present study, morphological diversity in a set of 622 accessions, comprising 543 accessions from indigenous sources and 79 accessions of exotic origin, was assessed. Wide range of variations for 31 descriptors, 13 quantitative and 18 qualitative, were recorded. The wide regional variations for plant, flower and fruit descriptors revealed enough scope for improvement of yield characters by selection. The genetic differences among the landraces are potentially relevant to breeding programmes in that the variability created through hybridization of the contrasting forms could be exploited.

Landraces are an important resource for crop breeding, due to their resilience and content of quality traits. However, genetic and phenotypic variability needs to be carefully characterized for proper direct and indirect use. In the present study, a multidisciplinary approach was carried out to assess the Italian sweet pepper landrace ‘Friariello’. A total of 18 traditional accessions were compared with five hybrids and two ecotypes with similar fruit typology. Genetic and morpho-agronomic characterization allowed us to distinguish five different group types of ‘Friariello’. Accessions showing two/three lobes at the blossom end of the fruit were found to be the most productive, whereas the genotypes showing one/two lobes at the blossom end were the most homogeneous. A total of 167 volatile organic compounds (VOCs) were identified in the collection analysed. Moreover, of the 37 targeted VOCs, 29 showed significant differences in content among the pepper genotypes studied. Of such VOCs related to main flavours described for pepper in the literature, ten were found to be the major determinants of variability among the derived ‘Friariello’ groups. A slightly negative, albeit not significant, correlation was observed between ascorbic acid (AsA) content and agronomic traits, suggesting a better quality for less productive accessions, but also the possibility to improve yield without significantly reducing the AsA levels. The approach used allowed us to define how the different typologies can be used for different breeding purposes, integrating the peculiar properties in order to establish a desirable landrace ideotype. Furthermore, valuable sources for improving quality traits in pepper breeding were identified.

Many crop genetic resources collections have been established without a clearly defined conservation goal or mandate, which has resulted in collections of considerable size, unbalanced composition and high levels of duplication. Attempts to improve the composition of collections are hampered by the fact that conceptual views to optimize collection composition are very rare. An optimization strategy is proposed herein, which largely builds on the concepts of core collection and core selection. The proposed strategy relies on hierarchically structuring the crop gene pool and assigning a relative importance to each of its different components. Comparison of the resulting optimized distribution of the number of accessions with the actual distribution allows identification of under- and over-representation within a collection. Application of this strategy is illustrated by an example using potato. The proposed optimization strategy is applicable not only to individual genebanks, but also to consortia of cooperating genebanks, which makes it relevant for ongoing activities within projects that aim at sharing responsibilities among institutions on the basis of rational conservation, such as a European genebank integrated system and the global cacao genetic resources network CacaoNet.

Germplasm of 153 flax (Linum usitatissimum) accessions from 24 countries held at Plant Gene Resources of Canada (PGRC) was evaluated for resistance to fusarium wilt (Fusarium oxysporum), anthracnose (Colletotrichum lini) and pasmo (Septoria linicola). The screening was conducted at the All-Russian Flax Research Institute (VNIIL) at Torzhok, Russia, over 3 years for fusarium wilt and anthracnose, and over 2 years for pasmo. A disease severity index ranging from 0% (no infection) to 100% (heavy infection) was calculated based on observations after artificial inoculation with the pathogens in the greenhouse (fusarium wilt) or in field nurseries (anthracnose and pasmo). The average disease severity index for fusarium wilt was 56.6 ± 34.4% (range 0–100.0%), for anthracnose 59.8 ± 8.1% (range 43.8–83.9%) and for pasmo 74.2 ± 11.8% (range 27.3–100.0%). The variation of disease severity indices among the years and within each accession was highest for fusarium wilt. Higher than average resistance for all three diseases was found in accessions from East Asia, while germplasm from the Indian subcontinent showed considerably lower than average resistance. Germplasm from North America and South America (mostly linseed) displayed above average resistance to fusarium wilt, while European accessions (mostly fibre flax) showed lower than average resistance to this disease. The different resistance levels reflected the improvements made by plant breeding and differences in the environments under which the germplasm accessions evolved. Accessions with potential use in linseed and fibre flax breeding were identified.

Kernel texture (grain hardness) in common wheat (Triticum aestivum L.) is of primary technological importance and is largely determined by puroindoline gene sequence and expression. We investigated the puroindoline haplotypes of 246 Asian common wheat varieties. All but three were conclusively characterized for puroindoline a and b haplotypes. Of the total, 174 possessed the soft Pina-D1a/Pinb-D1a ‘wild-type’ gene sequences with SKCS hardness indexes (HI) ranging from 13.5 to 61.8. Among the remaining 72 varieties with HIs of 56.1–97.8, nearly half (30) were Pina-D1a/Pinb-D1b, 4 were Pina-D1a/Pinb-D1c, 19 were Pina-D1a/Pinb-D1p, 10 were Pina-D1b/Pinb-D1a (‘a-null’), 3 were Pina-D1l/Pinb-D1a, 2 possessed a new C-to-T SNP mutation at position 382, which is tentatively designated Pinb-D1ab, 1 was a ‘double null’ with neither puroindoline a nor b expressed and no PCR-detectable gene sequence, and 3 had undetermined/ambiguous puroindoline a sequence but possessed Pinb-D1a. The double null was the hardest of all varieties tested with an HI of 97.8. The frequency of soft and hard varieties and puroindoline hardness haplotype varied depending on the origin of the varieties. The lowest frequency of hard varieties occurred in Korea and south-western Japan. Tibet and Pakistan also had low frequencies of hard varieties. The highest frequency of hard varieties appeared in north-east China followed by north-west China and Nepal. Within Asia, the Pinb-D1p allele appears in a region extending from north-eastern China through Inner Mongolia, north-western China, Xinjiang and Tibet, with the greatest frequency in north-western China. This allele was also present in Pakistan and Afghanistan, but not found in Japan, and may have been dispersed along the ‘Silk Road’. All three Pina-D1l varieties came from China. The newly discovered SNP originated in Afghanistan and the ‘double null’ in Xinjiang.

Eight yam species (Dioscorea spp.) represented by 522 accessions (landraces and hybrids) were analysed for the individual sugars, catechins, phenolic acids and saponins contents of their tuber flours. Maltose, sucrose, glucose and fructose were quantified. Reducing sugars mean values were highly variable within species and ranged from 0.16%dry weight (DW) (SD ± 0.12) in D. dumetorum to 3.15%DW (±2.49) in D. esculenta. Maltose was detected only in D. esculenta. Chlorogenic acid, gallic acid and other phenolic acids ranged from 4.33 mg/g DW in D. bulbifera to 4.87 mg/g in D. alata and 9.55 mg/g in D. nummularia but were not detected in other species. Catechins (epicatechin and catechin) were highest in D. bulbifera bulbils (25.18 mg/g) and tubers (6.96 mg/g), and lowest in D. esculenta (0.32 mg/g). Their content is significantly correlated with dark flour colour and they most likely contribute to the oxidation of tuber flesh. Saponins (dioscin and gracillin) were quantified in only two species: D. cayenensis (5.94 mg/g, SD ± 3.78) and D. esculenta (3.74 mg/g, SD ± 3.72). Varietal selection may tend to reduce sugars levels and increase secondary metabolites with bioactive properties. HP-TLC is a suitable technique for the rapid quantification of compounds related to yam tuber flour quality.

We present a method for multispectral seed phenotyping as a fast and robust tool for managing genebank accessions. A multispectral vision system was used to take images of the seeds of 20 diverse varieties of rice (approximately 30 seeds for each variety). This was followed by extraction of feature information from the images. Multivariate analysis of the feature data was used to classify seed phenotypes according to accession. The proportion of correctly classified rice seeds was 93%. We conclude that the multispectral image analysis could play a role in comparing incoming seeds against existing accessions, identifying different seed types within a sample of seeds and/or in checking whether regenerated seeds match the original seeds.

Chilli (Capsicum spp.) is an economically important vegetable and spice. The Tropical Vegetable Research and Development Center, Kasetsart University, Kamphaeng Saen Campus has collected more than 2500 chilli germplasm accessions since 1989. Investment to maintain and evaluate such a large germplasm collection is high. For efficient germplasm management and to reduce the cost of germplasm maintenance, a core collection needs to be established. Therefore, this study aimed to investigate the genetic diversity of chilli germplasm using microsatellites. A total of 230 chilli germplasm accessions were evaluated using ten anchored Capsicum microsatellite loci. These loci generated 42 alleles with a size ranging from 87 to 323 bp. The average polymorphic information content was 0.57, ranging from 0.414 to 0.681, and the probability of identity (PI) ranged from 0.17 to 0.49. The combined PI of the ten microsatellite loci was 2.30 × 10− 6. The similarity index ranged from 0.29 to 1.00. The 230 chilli accessions were divided into two major groups. Group I comprised mainly C. annuum, and group II comprised all four Capsicum species with the majority being C. frutescens, C. chinense and C. baccatum. The matrix comparison showed that a cophenetic correlation of 0.798 indicated the best fit of the obtained dendrogram. The PowerCore program selected 28 representative chilli accessions to form a core collection, which maintained a similar level of diversity to that of the overall 230 chilli accessions. The representative alleles in those 28 core accessions equalled all the alleles present in the entire collection.

The International Center for Agricultural Research in the Dry Areas (ICARDA) is participating in a large-scale programme, Subprogram 1 of the Consultative Group on International Agricultural Research (CGIAR) Generation Challenge Program, that aims to explore the genetic diversity of the global germplasm collections held by the CGIAR research centres. This project will identify a ‘composite collection’ of germplasm for individual crops, representing the range of diversity of each crop species and its wild relatives, and characterize each composite set using anonymous molecular markers, mainly simple sequence repeats (SSRs). The overall goal of this project is to study diversity across given genera and identify genes for resistance to biotic and abiotic stresses that can be used in crop improvement programmes. ICARDA was responsible for creating the composite collection for lentil. ICARDA has the global mandate for lentil and houses the largest global collection of this crop with 10,509 accessions. From this collection, a global composite collection of 1000 lentil accessions was established with the aim to represent genetic diversity and the agro-climatological range of lentil. Accessions for the composite collection were compiled from landraces, wild relatives, and elite germplasm and cultivars. The methodology presented here combined classical hierarchical cluster analyses using agronomic traits and two-step cluster analyses using agro-climatological data linked to the geographical coordinates of the accessions' collection sites. Genotyping for 30 SSR loci will be carried out for all 1000 accessions. Plants grown for DNA analysis will be harvested and progeny will be evaluated under field conditions at ICARDA.
