In this study, a near-isogenic line (BC4F10) CR572 developed by introgressing a chromosomal segment from Oryza rufipogon (accession no. 105491) into the Oryza sativa subsp. japonica cv. Hwaseong was found to exhibit a significant increase in the number of spikelets per panicle (SPP) and grain weight compared with the recurrent parent Hwaseong. Quantitative trait locus (QTL) analysis in F2 generation derived from the cross between CR572 and Hwaseong revealed that two QTLs, qSPP1 and qTGW1, were linked to a simple sequence repeat marker, RM283, on chromosome 1. The additive effect of the O. rufipogon allele at qSPP1 was 13 SPP, and 21.6% of the phenotypic variance was explained by the segregation of RM283. The qTGW1 QTL explained 19.1% of the phenotypic variance for grain weight. Substitution mapping was carried out with five F3 lines derived from F2 plants having informative recombination breakpoints within the target region. Substitution mapping indicated the linkage of qSPP1 and qTGW1. The grain yield of CR572 was 18.2 and 15.8% higher than that of Hwaseong at two locations, respectively, mainly due to the increase in 1000-grain weight and SPP. These results are very useful for QTL cluster transfer by molecular marker-assisted selection in rice breeding programmes and for QTL gene cloning by map-based cloning.

An integrated approach based on the use of bioinformatics and gene expression analysis tools was carried out to evaluate the organ-specific transcription modulation of nine genes relevant to sugar metabolism of Beta vulgaris L. plantlets of the autumn cv. Franca and spring cv. Bianca, in response to low-temperature (LT) treatments. Different growth cycles imply different plant capability to adapt to the environment that includes variations in gene expression of key metabolic enzymes. The transcriptional response was evaluated by quantitative PCR analysis before, during and after the LT treatments. The results were correlated with the LT-induced electrolyte leakage measure and the carbohydrate content. Stress-induced transcript level alterations were detected in the two cultivars, suggesting a modulation of sucrose synthesis and carbohydrate partitioning. Cold stress induced deep changes in the autumn cultivar, especially in fructose-1,6-biphosphatase gene expression, irrespective of temperature or exposure time. These differential features of expression profiles constitute first clues on the molecular basis of the differential LT response of sugarbeet autumn and spring cultivars.

In India, the restriction of genetically modified (GM) crops and derived products not approved in the country necessitates surveillance for transgene(s) in plant material/products imported into the country. CDC Triffid expressing acetolactate synthase (ALS) conferring tolerance to sulphonylurea herbicide is the only GM flax event that has got approval in Canada in 1990s and subsequently deregistered in 2001. In spite of deregistration, the unexpected and unauthorized detection of traces of GM flax in the consignments imported from Canada to Europe has further necessitated the stringent monitoring of flax shipments from Canada for suspected GM incidents. This study reports on the detection of transgenic elements being present in GM flax employing polymerase chain reaction assays, in a set of 123 flaxseed accessions imported from Canada for research purpose. Based on the tests conducted, none of the transgenic elements, namely, nos promoter (P-nos), nos terminator (T-nos), nptII marker gene, ALS transgene, as present in the GM flax CDC Triffid were detected in any of the tested accessions. The well-known herbicide tolerance gene cp4-epsps, being employed in Roundup® Ready events of other crops, was also not detected in these samples. This case study has demonstrated the importance of monitoring the presence of transgene(s) in flaxseed imports, and such studies need to be carried out for the imported seeds from the country where GM events of respective crop are being approved whereas they have not been approved in the country of import as a part of precautionary approach.

High-throughput genotyping using single-nucleotide polymorphisms (SNP) is one tool that can be used to study the genetic relationships between wild rice relatives and cultivated rice. In this study, a set of 96 indica–japonica SNP markers, which can differentiate indica and japonica subspecies of rice, were used to characterize 227 Oryza accessions including 93 AA genome accessions from seven wild Oryza species. A total of 72 markers of the 96 markers were selected for the phylogenetic study and allele polymorphism survey. A subset of SNP markers were present only in Oryza sativa and evolutionarily close species, Oryza nivara and Oryza rufipogon. These markers can be used for distinguishing cultivated rice from the other species and vice versa. Eight clusters were generated through phylogenetic analysis, and Oryza meridionalis and Oryza longistaminata appeared to be the most distantly related species to cultivated rice. In this study, Oryza barthii and Oryza glaberrima accessions were found to exhibit high genetic similarity. Across the wild species, more indica-type alleles were detected for most accessions. In this study, a set of markers selected to be informative across O. sativa accessions were used, but it will be interesting to compare the results of this study with SNP data obtained through next-generation sequencing in the future.

Pearl millet is an important cereal crop for smallholder farmers’ food security in Africa and India. However, its production has stagnated due to several factors such as downy mildew (DM). Thus, a study was conducted to identify new sources of resistance from pearl millet inbred lines derived from a collection of landraces originated from West and Central African countries. A set of 101 lines, including 99 inbred lines from West and Central Africa along with a 7042S and SOSAT C 88 as susceptible and resistant checks, respectively, were evaluated under field conditions with infector rows in Bambey and Nioro research stations during the rainy season of 2016. Data on DM incidence and severity, plant height, flowering time, panicle length and productive tillers were recorded. The results showed highly significant differences among lines for all observed traits. Among the tested lines, 55 including SOSAT C 88 were resistant, 16 moderately resistant and 30 including 7042S were susceptible to the disease. Out of the 55 resistant lines, 20 were disease free. Hierarchical ascendant cluster analysis grouped the lines into three clusters with the DM parameters and plant height as the most discriminant factors. Cluster II contains the susceptible lines, while cluster III comprises the moderately resistant lines. The lines which belongs to cluster I were characterized by their resistance to the disease. Further use of these available new sources of resistance will be very useful for improvement of pearl millet for DM resistance and other agronomic traits.

Cowpea is a major source of vegetable protein but its production is constrained by drought resulting in yield loss. Developing drought tolerance varieties can enhance yield and reduce the need for supplemental irrigation. Breeding for drought tolerance requires the knowledge of its genetic basis. Genetic basis for some seedling traits in cowpea was investigated. Seven generations (P1, P2, F1, RF1, F2, BC1 and BC2) each derived from two crosses involving two highly drought tolerant (Danilla and IT97K-499-35) and one highly susceptible parents (Tvu7778) were evaluated for drought tolerance in the screen house. Data on Seedling height (SH), Seedling terminal leaflet area (SLA), Seedling Vigour (SV) and Recovery Capacity (RC) were collected. The SV was assessed on a scale of 1 (highly-tolerant) – 9 (highly-susceptible), while RC (%) was evaluated at 5 d interval for 30 d. The hybrids F1 and RF1 showed the best performances in both crosses with SV ranged from 2.50 ± 0.00 in Danilla × IT97K-499-35 cross to 6.50 ± 1.00 in the Danilla × TVU7778 cross. In both crosses, F1 and RF1 had 100.0% RC. Both dominance (46.5–68.6%) and additive (31.4–53.5%) effects were found similar and important in all the traits under water stressed. The six-parameter model indicated few cases of gene interactions, mostly dominance × dominance. Narrow sense heritability ranged from 33.5% for SH to 50.1% for SLA in the cross Danilla × TVU7778 at terminal water stress. Inheritance of these traits in cowpea involved both additive and dominance gene action. However, dominance and/or dominance × dominance effects had a more pronounced effect in genetic control of all characters.

Biotechnological techniques comprise useful tools for the conservation of endangered plant genetic resources. In the present work, polymorphism and usefulness of amplified fragment length polymorphism (AFLP) markers in assessing the genetic diversity in populations of Billbergia zebrina were investigated in nodular cultures and adult plants of the species. AFLP markers revealed moderate-to-high genetic diversity based on the estimations of Nei's gene diversity (mean He = 0.28), Shannon index of diversity (mean HS = 0.48) and the number of polymorphic fragments (mean of 56.17 polymorphic fragments over six primer pairs). In comparison to published studies of population genetics performed in other bromeliad species, the present study suggests that natural populations of B. zebrina likely maintain high levels of genetic diversity, an important feature towards conservation of plant genetic resources. The results obtained reveal that AFLP markers comprise a powerful tool in order to assess the levels of genetic diversity in natural populations of this endangered species. Integrating AFLP markers with in vitro propagation techniques is understood as an adequate strategy for conservation programmes of this species.

Lutein has significant nutritional benefits for human health. Therefore, enhancing soybean lutein concentrations is an important breeding objective. However, selection for soybeans with high and environmentally stable lutein concentrations has been limited. The objectives of this study were to select soybeans with high seed lutein concentrations and to determine the stability of lutein concentrations across environments. A total of 314 genotypes were screened and 18 genotypes with high lutein concentrations and five genotypes with low lutein concentrations were selected for further examination. These 23 genotypes and two check varieties were evaluated under six environments (two planting dates for 2 years at one location and two planting dates for 1 year at another location). Lutein concentrations were influenced by genotype, environment and genotype × environment interactions. Genotypes with late maturity and low lutein concentrations were more stable than those with early maturity and high concentrations. Early (May) planting resulted in greater lutein concentrations than late (June) planting. Among the genotypes evaluated, PI603423B (7.7 μg/g) and PI89772 (5.8 μg/g) had the greatest mean lutein concentrations and exhibited medium and high stability across the six environments, respectively. Thus, these genotypes may be useful for breeding soybeans with high and stable seed lutein concentrations.

Adzuki bean (Vigna angularis [Willd.] Ohwi & H. Ohashi) is one of the most important legume crops cultivated in East Asia and northern South Asia. Despite its agronomic importance, the lack of available sequence information has made it difficult to improve important agronomic traits. In the present study, we performed de novo assembly of transcript sequences produced by short-read sequencing to construct 59,860 full-length protein-coding sequences in adzuki bean. These genes were subjected to a BLASTP search to identify putative homologues of the 84 Arabidopsis genes involved in the circadian clock and photoperiodic flowering pathway. A large proportion of these Arabidopsis genes were found to be conserved in adzuki bean. However, there were no homologues of six genes including FLOWER LOCUS D (FD) and LEAFY (LFY). Furthermore, the phylogenetic relationships of 25 highly homologous matches to CONSTANS (CO) or CONSTANS-LIKE (COL) of Arabidopsis indicated the lack of a CO orthologue in adzuki bean. FLOWER LOCUS T (FT) and its homologues were found to have two homologous counterparts in adzuki bean. This study provides primary genetic resources that may be useful for producing adzuki bean with improved flowering and fruiting performance in response to environmental changes.

An integrated and interdisciplinary research programme with native medicinal plants from tropical forests has been performed in order to obtain new forest products for sustainable use in regional markets vis-à-vis ecosystem conservation. For the success of this programme ethnopharmacological studies are very important with respect to (i) identification of useful plants including medicinal and aromatic species; (ii) recuperation and preservation of traditional knowledge about native plants; and (iii) identification of potential plants with economic value. The plants are selected with a view to evaluate efficacy and safety (pharmacological and toxicological studies), and phytochemical profile and quality control (phytochemical and chromatographic characterization). These studies are very important to add value to plant products and also to mitigate unscrupulous exploitation of medicinal plants by local communities, since multiple use of plants represents an excellent strategy for sustaining the tropical ecosystem through ex situ and in situ conservation. Thus, conservation of tropical resources is possible in conjunction with improvements in the quality of life of the traditional communities and production of new products with therapeutic, cosmetic and ‘cosmeceutic’ value.

Dallisgrass (Paspalum dilatatum Poir.) is an important pasture grass on moist fertile sites in warm climates, however, it is limited in use by periodic low seed quality and resulting erratic availability and establishment difficulties. Due to apomictic reproduction, common pentaploid dallisgrass has not been responsive to traditional plant improvement approaches. Recent research has shown potential for some improvement in forage production and plant persistence with apomictic hexaploid varieties of dallisgrass. Tissue-culture regeneration has been reported to produce somaclonal variation in seed germination of common pentaploid dallisgrass and has recently resulted in availability of potentially useful regenerants of hexaploid dallisgrass. Seed of selected plants from both field and greenhouse environments was evaluated in replicated germination trials to determine whether hexaploid tissue-culture regenerants responded similarly to regenerants from common dallisgrass and to determine whether regenerants expressing potential agronomic usefulness as indicated by preliminary observations differed in germination. The eight germination trials included 299 regenerants with 57 of these being duplicate entries among trials. Germination did not differ among sources of regenerants. Within sources germination differed among regenerants with a few individuals exceeding germination percentage of parent lines in one evaluation of greenhouse-produced seed. Individual regenerants with agronomic potential and high percentage seed germination were identified. The results demonstrate that tissue-culture regeneration can be used to produce improved germination in agronomically useful genotypes of apomictic dallisgrass and suggest that such potential may exist for other recalcitrant plant species.

In the USA, western Washington (WWA) and the Alaska (AK) Interior are two regions where maritime and continental climates, high latitude and cropping systems necessitate early maturing spring wheat (Triticum aestivum L.). Both regions aim to increase the production of hard spring bread wheat for human consumption to support regional agriculture and food systems. The Nordic region of Europe has a history of breeding for early maturing spring wheat and also experiences long daylengths with mixed maritime and continental climates. Nordic wheat also carries wildtype (wt) NAM-B1, an allele associated with accelerated senescence and increased grain protein and micronutrient content, at a higher frequency than global germplasm. Time to senescence, yield, protein and mineral content were evaluated on 42 accessions of Nordic hard red spring wheat containing wt NAM-B1 over 2 years on experimental stations in WWA and the AK Interior. Significant variation was found by location and accession for time to senescence, suggesting potential parental lines for breeding programmes targeting early maturity. Additionally, multiple regression analysis showed that decreased time to senescence correlated negatively with grain yield and positively with grain protein, iron and zinc content. Breeding for early maturity in these regions will need to account for this potential trade-off in yield. Nordic wt NAM-B1 accessions with early senescence yet with yields similar to regional checks are reported. Collaboration among alternative wheat regions can aid in germplasm exchange and varietal development as shown here for the early maturing trait.

David Bond and Jean Picard, two leaders of European legume breeding, died within a few months of each other. On the basis of their agronomic and genetic training, they both met the challenge of breeding faba bean, a protein-rich species that had received little attention from breeders before the 1950s (Picard, 1953; Bond 1957). Both made great strides at modernizing their chosen crop by developing and applying new ideas and techniques, as well as generating new methods and genetic materials.

Based on the sequences of Brassica rapa ssp. pekinensis, we carried out a single-nucleotide polymorphism (SNP) study for genes controlling disease resistance (clubroot, turnip mosaic virus and soft rot) and leaf traits in B. rapa leafy genotypes ‘VC40’ and ‘SR5’. In total, 7645 SNP markers were obtained based on the annotation of a B. rapa database for disease resistance. Among these 7645 SNP markers, 141 were related to 125 genes linked to leaf traits. From these 141 SNP markers, 63 were screened and High Resolution Melt (HRM) primers were designed for genomic studies. A total of 20 polymorphic SNP primers were finally obtained. Eventually, these markers will be further used for the detection of quantitative trait loci and mapping studies.

Leaf morphology of crop plants has significant value in agronomy. Leaf rolling in rice plays a vital role to increase grain yield. However, collective information on the rolling leaf (RL) genes reported to date and different comparative bioinformatics studies of their sequences are still incomplete. This bioinformatics study was designed to investigate structures, functions and diversifications of the RL related genes reported till now through several studies. We performed different comparative and functional analyses of the selected 42 RL genes among 103 RL genes using different bioinformatics techniques including gene structure, conserved domain, phylogenetic, gene ontology (GO), transcription factor (TF), Kyoto Encyclopedia of Genes and Genomes (KEGG) and protein–protein network. Exon-intron organization and conserved domain analysis showed diversity in structures and conserved domains of RL genes. Phylogenetic analysis classified the proteins into five major groups. GO and TF analyses revealed that regulation-related genes were remarkably enriched in biological process and 10 different TF families were involved in rice leaf rolling. KEGG analysis demonstrated that 14 RL genes were involved in the KEGG pathways, among which 50% were involved in the metabolism pathways. Of the selected RL proteins, 55% proteins were non-interacting with other RL proteins and OsRL9 was the most interacting RL protein. These results provide important information regarding structures, conserved domains, phylogenetic revolution, protein–protein interactions and other genetic bases of RL genes which might be helpful to the researchers for functional analysis of new candidate RL genes to explore their characteristics and molecular mechanisms for high yield rice breeding.

Eight genes encoding protein disulphide isomerase (PDI)-like proteins in bread wheat were cloned and characterized and their genomic structure was compared with that of homoeologous genes isolated from other plant species. Fourteen wheat cDNA sequences of PDI-like genes were amplified and cloned; eight of them were relative to distinct PDI-like genes, whereas six corresponded to homoeologous sequences. Also, the genomic sequences of the eight non-homoeologous genes were amplified and cloned. Phylogenetic analysis, which included eight genes encoding PDI-like proteins and the gene encoding the typical PDI, assigned at least one of them to each of the eight major clades identified in the phylogenetic tree of the PDI gene family of plants. The close chromosome synteny between wheat and rice was confirmed by the location of the homoeologous genes of the PDI family in syntenic regions of the two species. Within the same phylogenetic group, a high level of conservation, in terms of sequence homology, genomic structure and domain organization, was detected between wheat and the other plant species. The high level of conservation of sequence and genomic organization within the PDI gene family, even between distant plant species, might be ascribed to the key metabolic roles of their protein products.

The whitefly, Bemisia tabaci (Gennadius) is documented as a major pest on soybean. It was reported that whitefly response towards its hosts and their cultivars varies, and is mediated through various host-related factors. Considering the significance of leaf morphological characteristics in influencing the host–whitefly responses, the present investigation was conducted in screen-house conditions to study the prevailing variations in leaf morphological characteristics of soybean genotypes and their role in governing the adult whitefly attractiveness and oviposition preference. In the multiple-choice test, the whitefly population (eggs, nymphs and adults) was found to be lowest in moderately resistant genotypes (SL 1028 and SL 1074) compared to highly susceptible (DS 3105) and susceptible genotypes (SL 688, SL 958 and SL 1113). The foliar trichomes were characterized using scanning electron microscopy and leaf area, leaf lamina thickness and leaf shape data were acquired using standard procedures. To determine the factors involved in the resistance/susceptible responses towards whitefly, Pearson correlation was applied between the morphological characteristics and the whitefly population. The results show that the leaf area, trichome density, trichome length and trichome angle showed a significant positive correlation with the whitefly population, whereas leaf lamina thickness was negatively correlated. Thus, for developing whitefly-resistant germplasm, breeders should choose genotypes having narrow and thick leaves with sparse, short and flat trichomes.

In this study, several genotypes of cultivated (Solanum tuberosum subsp. andigena, S. phureja) and wild, tuber-bearing Solanum species (S. chacoense, S. pinnatisectum) were examined for concentrations of antioxidants, soluble phenols and proteins in their tuber tissue. The potato genotypes differed considerably in all these traits. Amounts of antioxidants ranged from 0.06 to 4.22 μg/mg fresh weight (fw) when the ascorbic acid equivalent was measured and from 0.08 to 3.98 μg/mg fw for the trolox equivalent. The wild species S. pinnatisectum exhibited on average higher levels of both types of antioxidants than the other Solanum species, and it also had the highest quantities of soluble phenols and proteins in its tuber tissue. Among the species, S. phureja ranked on the lowest level of antioxidant potential.

Exploring the nutritional potential of underutilized legumes such as Dolichos bean (Lablab purpureus L.) is of great significance, particularly, in view of accomplishing the United Nation's Sustainable Development Goal number two, which emphasizes on improving food and nutrition security by 2030. A thorough understanding of genetic variability is crucial for developing biofortified cultivars of Dolichos bean. In this study, the Dolichos bean genotypes represented by pole and bush types (28 bush and 19 pole types) were assessed for genetic variability for Cu, Mn, Fe and Zn contents. Pole type genotypes had higher average contents for all micronutrients except manganese. Among micronutrients, Cu, Fe, Mn and Zn, content ranged from 10.10–19.95, 77.13–331.93, 22.78–46.40 and 42.03–102.85 mg kg−1 in pole type, and 8.2–18.5, 50.8–99.3, 25.65–53.25 and 37.15–63.25 mg kg−1 in bush type beans, respectively. Strong positive correlations between Cu, Fe and Zn concentrations occurred, which indicates the possibility of simultaneous improvement of these nutrients. Pod pigmentation was positively correlated with contents of Fe and Zn. There was an association of micronutrients with yield. The pole genotypes VRSEM-1000, VRDB-01 and VRSEM 109 and bush type genotypes VRBSEM-3, VRBSEM-35 and VRBSEM- 200 are good source of microelements and high yielders. Gene sources with enhanced nutrients may be used as cultivated forms or as input material for breeding nutritionally rich biofortified varieties of bean.
